Here's a trick you might find useful: When you have narcotized the subject, it may not be aligned to get the best coverage on your sensor. Remove the slide from the mechanical stage, put a blank slide on the stage and then put the specimen slide on the blank slide. This will allow you to rotate the top slide and still use the X-Y movements of the mechanical stage.
