Looks like a ciliate cyst. The inner 'flask' is typical for a marine tintinnid ciliate, but I have never seen them in fresh water, and also not with such an envelope.

I personally think that the cysts might be from the ciliate Blepharisma but that is based on a vague memory of reading an article that described a flask shaped cyst for this organism.
