This is not working in 3D. Most of the details are not matchable between the two frames, certainly due to difference in focus and apparently also due to physical movement within the body.

What method did you use to acquire these two images?

The amoeba was dead, so there was no movement. It was killed with glutaraldehyde, which causes amoebae to constrict.
It was shot with a 60X objective. Both sets were focus stacked. The shift between the focus stack sets is hard to quantify - maybe 10%.
