Stereo version (could not avoid transparent areas, anybody knows how to retouch them in the stereo stack ?):

Stereo looks good. To fix those problems, run a Stack Selected of the transparent parts, using the same stereo settings as you did for the full stack. Then retouch each full-stack result from the corresponding partial-stack result.
