Here's an old test chip (Direct Digital to Antenna chip) in a QFN package done in IBM 9HP (90nm SiGe BiCMOS). The WeMacro Controller, 4X Inf. 0.1NA, THK KR20 modified rail and Nikon 200mm F4 "Q" tube lens with D800E camera were used. Lighting came from 4 Adorama studio 300AC strobes with foam diffusers and subject was inside a white foam cup on base of a WeMacro Vertical Stand attached to a Ball Head with a pin glued to the QFN backside (removed in post).
A total of 157 images (50um steps) were collected at processed with Zerene.

BTW I have another taken with the Wemacro 5X 0.15NA PLAN APO Long Working Distance with same setup. I didn't want to clog up things with it though.

I use a Mac, so the software to do this may not be the same or available.

I should mention the lighting is tricky, I guess all our macro lighting is tricky but these chips are particularly difficult for me.
I've found over lots of time and experiments that multiple light sources (studio strobes) surrounding the subject chip and highly diffused multiple times works the best.
White styrofoam cups work extremely well, but really eat up the light. So you need strong sources. Thin white foam packing material works well on the strobes, but watch out for the incandescent modeling bulbs in studio strobes they will melt the foam if you allow it to touch the bulb or get very near. Don't ask how I know this

Saul,
I completed a stereo processing with Zerene per shown instructions with 9 section images. I used PS to render a Timeline View of such, after fiddling with things (1st time at this).
This worked eventually and I have a monster file (306MB) in PSD format. All of this took an enormous amount of work, Zerene ran forever on the 9 sets of 157 stacked images with the original massive D800E TIFF files, but produced the results. However I did save the 9 resultant images in JPEG.
After a bunch of editing in LR and PS, it's pretty neat to watch the perspective view change as the image rotates, you can even dive down into the QFN cavity.
I've made some high resolution files, but these are much to big for posting here. Here's the GIF rendered with auto color and only 850 pixels horizontal to fit within 300K file size limit.

What I can see from the your result - it was worth efforts !
Impressive !
I'm always resizing photos for stereo - Zerene runs much more faster . Of course, it will be problem with post-processing and final look, but ...
